Go to Files section. Right-Click on file you wish to not overwrite. Choose Properties from menu that appears. Click the Advanced tab at top of properties screen. Check the box that says Never Overwrite. That should do the trick.

I don't think you can eliminate the users ability to change the main folder name. However, I think if you check the box in front of "Destination Folder" under the Dialogs section it will allow the user to pick destination drive and folder. I think that's about the best you can do...
I don't know if it would help but you can create folders under your default install directory in the Files section.
