This is generally only a problem if you use fonts that don't scale properly. Unfortunately, MS Sans Serif is one such font and it's the default for a lot of things. Change your app to use a scalable font.

As a user who keeps all her machines set to Large Fonts, I get pretty annoyed at applications that clearly haven't been tested with Large Fonts and thus have problems.
