I don't have any expirience with Ereports but I can tell you what the problem is. :)
The program they recomend to include in an APP to get access to the embedded reports opens a report as a tables so Ereports can copy it to a temp file and use. It can see only reports in the app it's included in. When you run multiple app's, VFP caches that program because it has the same name in all applications. When the time to print report comes, the wrong copy could be in the cache, the one that doesn't belongs to the current app. You may try to issue CLEAR PROGRAM to remove it from the cache but I'm not sure if it would help.
