Can you help me a little with using these options?

If I use the wizard I see the documentation added to the programs but where is the application flow or links shown?

If I use the downloadable option, I get all these html files breaking down each element but find no link between them. Probably looking at it wrong. Next is there a way to print the html files in some order?

I am really confussed!
