It should not affect any inner joins. Deleted records do not appear in inner join results unless set deleted is off. With the index filtered on !deleted(), deleted records will not show up in the inner join even with set deleted off. That shouldn't matter since you want to have set deleted to on anyway and you don't want to see deleted records.
