Although it supports multiple databases in the meta data, SDT 5.1 only displays one database visually. You need to open the database, then bring up the Database Explorer and let it create meta data for that database. SDT 6.0 does support displaying multiple databases in the Database Explorer (yet another good reason to upgrade!).
