This may not apply to your situation, but I remember reading somewhere about needing to use the server's Add New Programs on Terminal Services machine to run your setup program instead of just running the setup by double-clicking it. That forces the server installation routines to mark separate temp dirs for each user.

Like I said, it may not apply in the Citrix environment, but since that sits on top of Terminal Services, maybe it would help.

Of course, as others have said, if your app config points specifically to a certain temp file, that would need to be changed.
