This isn't really a new problem, except that Themes make it more apparent. It's been a bad idea to set colors in your application for a long time. It always raised the possibility of having an application that some users could use.
There are people who choose Windows colors schemes or themes not just for their personal preferences, but to actually make things visible. About 10% of the population has some form of color blindness and a significant number (growing as the population ages) have other visual disabilities. It's always the best bet to leave colors alone, letting your application inherit the Windows colors.
