Have there possibly been hardware changes?... I'm thinking specifically of NICs that have a 'sleep' function that may be going to sleep when it shouldn't.
How about moving of some terminals, where maybe now network cables are getting interference?
Possibly a new user who is unaware that a proper shutdown is required?
Finally, is it possible that the hardware serving the data is developing a flaky HD?
