if you bought 64-bit server it will wroks slowly with 32-bit apps this could be one of the reasons.
Second reason could be LAN trafic problems.
May be you have to explain a little bit some more test to try to guest what hardware problem you have.
The software is the same there no reason only from preinstallation to work slowly
