OK. Keep in mind that once a machine have been compromised with a trojan it is not trust-worthy anymore. imo it needs to be completely rebuilt from scratch. For me, I would recommend this even for a virus infection as many of these new malware are combining aspects of different types like virus and trojan.
I would recommend building a machine clean. Then using ghost from Symantec to image the drive. Then let users do what they want. When a problem happens dont try to fix it just revert back to a known clean and secure state with the ghost image.
