A long time ago I had a problem where cells were centered when they should not be. It had something to do with merge cells being turned on then off. However, I can not duplicate that problem now. I suspect the bug was fixed in Office 2003.
If the problem is that your cell is towards the right, but not flush right, it might be that you cell is also formated using the "Comma Style" or something similar. That's the button on the tool bar, that looks like a comma. That formatting does not go flush to the right, so that it leaves room for the ")" if there is a negative number in the cell.
