Absolutely it gets re-created, unless you have a CONFIG.FPW with RESOURCE=OFF in it. If you don't have one though, you won't be able to store some of your system settings. Not everything gets stored in the registry.
Try deleting that FOXUSER.DBF (and .FPT) file that you found. It will get recreated and see if things work better.
