I assume that if there are any further changes required in your projects. You would get back to your office. Complete all points. Generate a fresh .app & than proceed it to your Client.

The solution I gather from here is to exclude the critical files from the project. Work on the rest of the files till they are complete. Then of course, create the final application file.
