"Run As" should work as long as it's supported by a Novell server on the back end. You would have to make sure that the users can't get the credentials for the "special" account.

If it was a Windows server you could create a COM component on the server and get your workstations to send requests to that, rather than access the files directly.

Another general approach you could take would be to set up a Windows Terminal Services or Citrix server, and have your app running as sessions on that box. Only the Citrix server would need access to the files.
