As Neil mentioned, perhaps setting specific locations would serve you better. In development, on Windows XP, I use the below settings in my config.fpw:

In the desktop shortcut, I use:
"C:\Program Files\Microsoft Visual FoxPro 9\vfp9.exe" -cc:\programnotes\vfp9\config.fpw
to specify the config.fpw file I want to use. When running an app (to emulate a user) I typically place the config.fpw in the same directory as the .exe or specify one in the desktop shortcut as well. Note that I specify the location of the foxuser.dbf in the config.fpw.

It now tells me that sys(2003) is pointing to c:\windows\system32 in win XP, while in win98 it's pointing to the same directory where the exe is located.
