Oh, it's a pain! And I'm not saying this is your only possible solution or that it's a solution at all. Just a thought that comes up when a computer starts getting flakey.
I mainly do a good backup to my server, then I go through all the apps I use and think about any config data that I will have to reset. I back that up or write it down. You can lose things you forget about - like if you run MSDS and have Favorites set up, those would always get wiped out because I'd invariable forget about them. But I've never lost anything important. You mainly have to just look at the programs you have installed and think awhile on each one and what might need to be reconfigured. Other than that, I have no magic bullets for this task.
