You may need to remove the read-only attribute from the config.nt file.

Another approach would be to copy the default system config.nt file and create a custom one for your application, in some other folder. IIRC with earlier versions of Windows you could, in a .PIF file, specify a CONFIG.NT file to be used when starting an application.
