I get the same behaviour, just didn't notice it until now. When being moved around, the thick outline of the Command Window refreshes smoothly but at only about 3 or 4 times per second, it's like remote control using an old version of pcAnyWhere over a dialup link. Dragging the Command Window around consumes about a third of one i5-750 core.

My Windows Experience scores (Win7 Ultimate 64 bit, 8GB RAM):

Processor: 7.3
RAM: 7.7
Graphics: 6.9
Gaming Graphics: 6.9
Primary Hard Disk: 5.9

I wonder if the Command Window is part of the VFP UI/IDE that's written in VFP, and if so, if the source is available so we can tweak it.

BTW in Performance Information and Tools...Adjust Visual Effects, the only setting that appears to have any effect is the very last one, "Use visual styles on windows and buttons" - I believe that corresponds to turning themes on in XP and 2K3.
