I'm not sure why you'd need to recompile at all. .NET 3.5 is just a bunch of extensions to .NET 2.0 so you should just be able to copy the app onto the device and run it. BTW - Windows Mobile 6.5 isn't supported by VS 2010, so those projects are stuck in VS 2008 and earlier.
