I was of the impression that QB prevented you from creating accounts, customers, jobs, classes, etc... with a duplicate name. So your customer names for example had to be unique. Granted in your situation, that doesnt help much if the user changes the account name after previously exporting.

If you are using Intuit's QBXML, each transaction, record, account, class, customer, job, etc... has an internally set QBID value assigned when the data is created in QB. You could use that but i dont believe its available to the QB end-user via an "export to excel" type option.
