We use both methods to send e-mails, for there are differences.

With CDO you need to allow the machines that send e-mails to relay with exchange, which apparently is a security risk (not allowed in our company, only a few computers, 2 or 3, in the organization are allowed to relay, so CDO will not work for outside messages, an alternative we use is having a program in one of those machines that will send the e-mails for you using CDO.

We also use Outlook for procurement for they want to keep in their sent folder all the e-mail conversations, of course this can be done with a table and recording the information, but then the conversations will be split, the automated ones (usually sending a PO) in a table, the manual ones in Outlook (for example discussions brought forward for said PO).

Lastly when using outook we use Redemption.dll which works pretty well. (http://www.dimastr.com/redemption/download.htm)
