We are using the Microsoft Client for Netware.

I just got off the phone with the Microsoft guy. He put his VSS database on a NetWare 4.11 server and guess what? Slow city. That still doesn't explain your experience - when I mentioned that to him he didn't really have any answers. He asked me to try using the Novell Client. He is doing some other stuff to see if he can figure out why putting the database on the NetWare server would cause such a slow-down.
