I don't really use them on my machine - I use bbLean and Launchy - but on a few servers where I remote frequently I have to use them and I've laid them out in some way which makes sense to me. Many of them are set for all users so I can't just delete them or move them into a folder, so this spatial grouping helps me a lot.
