You are right that it was the line created with the Page Borders. But the trick was in the following.
When you click on the Page Borders icon on the tool bar (I don't see the icon Borders but Page Borders). Then be default the Borders and Shading dialog opens to the page Page Borders. You have to click on the page Borders then select Custom and make sure that the Apply to has Paragraph. Then whatever you do with the lines and thickness of the line applies to something right in the Header or the Footer.

With Header/Footer (actually all) borders you need to play with it a bit as you might be seeing a "top of the current text line" border or a "bottom of the current text line" border, so depending on where your cursor is you can turn it off (or not). If you arrow up and down through the header and look at the Border icon on the toolbar you'll notice a change in the icon when you are on the text line that has the border. You can then select No Borders from the tool.
