Changes since yesterday:

- My 4 "read" Notifications have re-appeared
- The Notification that you replied to my original message in this thread yesterday, has appeared. It was not there yesterday
- The Notification for your most recent message appeared (as expected)

So, the current state of my account now seems correct. Still, it's a mystery why my 4 "read" Notifications disappeared, then reappeared, and why the notification of your reply yesterday only appeared today.
