Installing SP3 by itself on your development system won't fix any of the original Setup Wizard issues; you need to recreate the distribution disk set.

It should; some of these files are core elements of the operating system, and a wrong version or incorrect installation can toast the whole system. DO NOT DELETE SHARED COMPONENTS BY HAND.

I'd generate the new Setup Wizard install under SP3, uninstall the app and reinstall from the disribution disk set. There are tools in Win98 to verify that versions are correct aailable in the System Information applet under Accessories-System Tools.
