The new Visual Studio installer may be able to help here; I don't know. I do my own installs with another product so that I can deal with the installation of other components more easily, and just incorporate the Setup WIzard's Runtime install.

I suppose the app on startup could look for IE (in the registry) and notify the user to get IE if they want to access help. In this case would HTML help need to be disabled in some way to permit the app to work correctly?
I've been trying to set up a machine without IE to test non-IE installs and possible work-arounds. If anyone knows a MS or UT KB article covering this topic please let me know.
