Hi,
I have 2 SQL-Server apps that use ID fields to separate out 'sub areas' of the database like your multiple companies. These fields can be applied invisibly to the user, as the user logs in from a pre-defined company. All transactions simply have the correct company code added to new records.

One client considered using multiple databases, but because SQL-Server handles large amounts of data smoothly, we found it much easier to use a single database and simply include the ID codes.
