Which package in particular are you using to install the application? I personally use InstallShield Professional and haven't run into the problem you've described.
I could be wrong here, but my understanding of the registry is that everything in HKEY_CLASSES_ROOT is for the machine itself and is not user specific. If you look in that hive as admin and non-admin, can you verify the classes existing in the registry?
