The shop who installed it KNEW about my dual-boot, they helped me plan it last year, but they didn't know about these problems.

Don't you think this is more the problem of those who did the installation than MS?

In my opinion, they should know this. If they didn't, they should have try before on a test machine and see that their solution doesn't work. BTW, it's normal that a new file system is not seen by any other previous version of OS. It's the same for NT file system.

BTW, even without your need to use Win 3.x, FAT32 is not the best solution. There still are a lot of programs that access directly the disk, so, you'll end with a lot of useless software.
