Are all the indexes getting dropped, or just the PK? I have had instances where a PK got corrupted, and I had to manually edit the table and enter valid PKs for the corrupted records. Then SDT was able to recreate the PK using the SDT Meta Data. I was able to do this because I also include a runtime command window style editing form in my apps. It only becomes available on the menu if I log in to the app using a master user ID and password.

If this corruption is occurring often, there is probably a network or connection problem.
