This sounds like it might be a case of MSKB#
Q228927 FIX: Integration Slow Update w/Source Code Control Status. Have you installed the latest service pack for Visual Studio?
Also, have you been properly maintaining the VSS database, or did you just set it up and let it run? Check the manual for proper maintenance procedures.
