It all works fine, it's a pretty unintrusive install in fact. I run .Net both on my development machine and live server without any problems. My dev box (which is where most of the .Net stuff happens - not much online at this time) however is running .NET server which introduces a much more stable model for IIS that doesn't rely on COM for applications which incidentally also helps existing Web Connection applications running under COM both in stability and performance.

IAC, no worries - .Net doesn't interfere with the rest of your existing server installation other than memory usage whcih can be considerable especially with large ASP.Net applications.
