The problem is in Genmenu.prg. It looks to the project file to decide the output directory rather than the menu file.

Once upon a time I dug into genmenu and changed it, but since changing computers a couple of times and reinstalling since then, I'm back to square one like you, and I don't have the energy at the moment to get back in there. If I recall correctly, it was really just one or two lines that had to be fixed. Right now, as I remember it, genmenu looks to fullpath of the project file to create the menu output file.
