Trying to install the hotfix again was impossible, the installer gave a message that there is a newer version installed, and even after doing a rollback to SP2 it seems impossible to install the hotfix.

If you're actually using Citrix instead of TS, have you tried their site or support services?

As a last resort or test, you could try copying the newer files directly to the destination without using the installer. If they're in use you might have to put a custom key in RunOnce to do it when the system boots.
