Is it possible that when the second window is closed the cookie is obliterated or deleted?
How does the cookie mechanism work? Perhaps if I understood it I could have a better idea on what to look for?
BTW, for the rest of you, I am the user that's experiencing the problem (IE6 vanillay and sp1, Win2k sp2).
