I think what's going on here is that the non-scaling fonts are a backward compatibility issue, that is, Windows has to continue to allow them because they were there originally. My guess it that Microsoft would be really happy to eliminate all non-scaling fonts and then the problem would go away.
As for your Word problem, I don't think it's the same issue. FWIW, I exchange Word documents with lots of people all the time. I operate all my machines with large fonts. I do see differences in how tables lay out, but never thought to attribute that to large fonts. If it is a large fonts issue, I'd ascribe it to a bug in Word, not in Windows, unless you're seeing the same behavior in a variety of applications.
