One solution would be to turn off timer when you start long process and turn it on afterwards. Don't forget to reset inactivity time in that case also.

However, I don't want it to fire if the application is running a process. How can I determine if the application is just sitting there or is actively processing. I've covered for mouse movement and keyboard activity, but if they put it in the background because something big is running, the timer still fires.
