While the project did get added, nothing else was. A bunch of .SCA files were created but I kept getting a "file or project not found" error.

You can add everything via the Project Manager if the project is under VSS. For example, right-click a form in Project Manager and one of the choices should be Add to Source Control. For your projects do you follow a folder hierarchy similar to :

/myproj/
/myproj/forms
/myproj/reports
/myproj/programs etc etc

If so, what may be happening is that myproj is added to VSS, but when VFP tries to add for example Form1, it attempts to put it in myproj/forms/ in VSS but the subproject (VSS term) doesn't exist. It's been quite a few months since I added a project to VSS so I'm not 100% sure of this assumption. However, give the right-click approach a try. If I can recall anything else from the last time I did this I'll definitely pass it along. HTH
