Are other systems accessing the same files as the 98 desktop in question. Or, is the 98 a the only (standalone) user?

Maybe you should go beyond indexing.
-USE the DBF in question
-Delete each tag.
-Pack
-sort to and append back to obtain a physical sort on the "main" key
-Browse and look for blank or duplicate recnums

You might also check for duplicate recnum keys
INDEX on recnum UNIQUE. CHeck the record count for UNIQUE and compare to the good one.

If recnum is an actual record number, and not a user (or system) assigned key, you could get duplictaes as records are deleted and packed.
