Could it be something as simple as the RAM or processor of the machine running the app? I know when I run a big operation on a slow machine, printing is paused while the app completes the process - then when the app gives back the processing to the machine, the printing runs quickly.
Another thought... can you give a higher priority to the print spooler? Task Manager - right click spoolsv (or whatever it is named) and set priority.
