If it is established that traffic lights will make the intersection safer for everybody, everybody is expected to comply even if they believe they can run the light safely. How could it work if some cars declare they are "safe" and therefore should be immune to the signals? It's not an issue of freedom, it's an issue of rationality.
You've misapplied your own analogy. In the case of cars the issue isn't red lights (regulation), its ownership. If the government takes ownership of car A and then forces the car to obey all traffic lights. That's the opposite of freedom.
